| Nuclear Extracts |
| Proteins that bind to DNA, such as transcription factors, are identified using gel shift and footprinting assays and utilizing crude soluble nuclear extracts. The gel shift assay involves electrophoretic retardation of a short DNA fragment in a gel when a protein or a protein complex is bound to it. This simple assay can be used to track the purification and identification of DNA binding proteins from nuclear extracts. The footprinting assay identifies specific DNA sequences to which proteins bind by demonstrating the binding protein's ability to protect a specific region of DNA from modifications or cleavage. In addition to DNA binding proteins, nuclear extracts can be used for
in vitro transcription and RNA splicing assays to study proteins involved in transcription and RNA processing events. |

| Cytoplasmic Extracts (S-100 Extracts) |
| Identification of some transcription factor complexes also require protein components that are found in the cytoplasmic fraction of cellular preps (ex. RNA polymerase III transcription factors). In addition, S100 extracts are useful for studying nucleic acid binding proteins such as viral or RNA binding proteins. S100 fraction and nuclear extracts can be prepared simultaneously. |
